Quicktime Player will save a .wmv in a .mov container. Mplayer can't seem to find the install codecs in this case.

See the corresponding FFmpeg/libavformat bug, this will be fixed there, not by us.
WMV in MOV uses a horrible format that basically munches an ASF file into a MOV file, so far nobody is motivated to try and make that mess work.

ah, that's what I get for reading my mail in chronological order
I wasn't able to find an ffmpeg bug for this (searched on various compbinations of asf mov wmv). Do you happen to know the number or the right search terms? I'd like to help test over there.
